Rest at the Widow’s Overlook Beacon before beginning the short run.

Mistakes that delay the Mether’s Pulse upgrades
Do not leave the Great Arbiter of Flesh area immediately after dealing with or bypassing the miniboss. The capacity upgrade is on the stand near the altar behind that encounter, so scan the rear of the area before moving on.
Carrying a Revered Gland does not apply its benefit automatically. Spend each one through the Mether’s Pulse menu at a Beacon as soon as you collect it.
Finally, do not stop at Merrick’s regular shop selection. Open Rare Findings, where the second gland and accompanying Synaptic Vessel appear.
